ExactPlus


ExactPlus is a tool that can be used to detect highly conserved short sequences from multiple sequence alignments.
Details of this method are provided in the manuscript Antonellis et al. Human Molecular Genetics. 2006 Jan 15;15(2):259-71.

To use exact+ you first need a MultiPipMaker alignment file (acgt file).

acgt file
UCSC browser start coordinate (optional)
in the format chr#:### ie. chr7:2342432):
Minimum length of exact match to seed
Minimum number of species to seed
Minimum number of species to extend an alignment
Exons file (to exclude exons from results)
Coordinates for exons file relative to start of UCSC chromosome
